I don't understand what part of this scene has people so confused. Rei is repeating the type of things she's heard Gendo (only parent figure and influence) say, that's why Naoko was so distraught by this. Not because a kid was rude to her, but because it revealed Gendos feelings.
In fact, the NGE staff thought that Rei is sometimes cruel because of "Adam's genes" in her. (Lilith didn't exist in that phase.)
"Adam's violent instinct" thing was never explained in the show.
I think that backstory was completely abandoned in Rebuild.
