I was able to resolve the issue by breaking up the export into separate files using the Advanced Export plugin here: http://wordpress.org/extend/plugins/advanced-export-for-wp-wpmu/
I am having the same issue. The export seems to cut off right when it gets to the comments for a post. Still searching for a fix here.
