Can you kindly check conflict and see if the duplicate homepage URL exists when only Yoast SEO is activated?

I understand you are asking where we have mentioned in SEO dashboard that you have to submit the sitemap to Google Search Console.
If you head to WordPress dashboard > Yoast SEO > Settings > General > Site features > XML sitemaps, there we have added this link Learn more. This is a link to the article “What is an XML sitemap and why should you have one?”
In this article, you can find “How to make Google find your sitemap” where we have mentioned:
“If you want Google to find your XML sitemap quicker, you’ll need to add it to your Google Search Console account. You can find your sitemaps in the ‘Sitemaps’ section. If not, you can add your sitemap at the top of the page.”

You have to manually submit the sitemap. Yoast SEO doesn’t automatically submit the sitemap. You can follow the help article to submit sitemap to Google Search Console.
You don’t have to create a new sitemap for products. Once you create products, Yoast SEO sitemap will show /product-sitemap.xml in the “/sitemap_index.xml”. Also you don’t have to submit the individual sitemaps i.e page-sitemap, product-sitemap etc. Only submit the /sitemap_index.xml.

First, not performing the optimization process will not affect your site negatively in search results. Additionally, the optimization process will run silently in the background as content on your site is created, modified, or removed. As the optimization process makes our plugin work more efficiently, let’s look into what might be causing this on your site.
Currently, we cannot say which was the cause of this is. From time to time, we see that other site components could prevent SEO data optimization from running smoothly.
Therefore as a first step, we ask you to try the following:
- For your site’s health and safety, we recommend creating regular backups of your website and database. This is especially important before installing, updating, or removing plugins. You can learn more about the benefits of regular backups.
- Please go ahead and install and activate the Yoast Test Helper plugin if you don’t have it.
- Same for the Health Check plugin: https://wordpress.org/plugins/health-check/. The plugin will permit you to perform a conflict check by deactivating plugins and switching themes. In this way, was the SEO data optimization completed?
