Wrong Widget Positions

When “Copy Parent Theme Menus, Widgets and other Options” is selected the widgets are placed into the wrong positions. For example, a Text widget that was in Sidebar A in the parent theme might get placed in Sidebar B in the child theme. Why might this happen?

Also, is there any way to get the plugin to not make any changes to style.css?
