All the PDF files are not modified, you own them and they are stored on your server intact.
There is an encryption that is used only to secure the PDF delivery to the browser.
You can always find original PDF files stored in the /wp-content/uploads/securepdfs/ directory (look inside subdirectories as well if there are any). All your files are there stored without any modifications with the .pdf file extension.
We do include a special server configuration file called .htaccess that is stored in the /securepdfs directory – and it prevents people from accessing the file directly by setting URL to the PDF file in the browser. That’s why you can’t download them from within the site admin area (Media library).
I hope this clears the confusion. You can definitely download all the files via FTP (through your hosting provider control panel). Our staff tried downloading from within WordPress, which is forbidden due to the .htaccess issue. However, now that I finally got access to server via FTP, we are now able to download the PDF files.
