Thanks for reaching out. Currently that is only possible when each section is in a content widget. Then the widget_text hook can be enabled under Scope and priority dashboard tab to get a reference container under each content widget of the website.
A shortcode based solution would be handy but is not implemented yet. I take note for further development. If it’s feasible I’ll try to do it and let you know, but right now we’re having two bugs reported just before you posted and need to fix them ASAP even if no hurry is requested, because of the consequences on managing the codebase.

Thank you! The feature is now implemented and works, the way that you put a shortcode [[/footnotesection]], and all footnotes above (and below the preceding shortcode) will be in a reference container at this position. Those notes below the last shortcode will be in a last container at post end. If no such shortcode is present, everything works as usual.
The shortcode shall be configurable, too; the setting is not yet added though.
This feature has been fast-tracked at my end. I hope you will soon be able to use it!
