Errr … Could you post a screen shot so that I could see the problem ? I am not sure to visualize it …
Please note that some theme disable the shortcode in the loop and thus it could be a problem

I have again tried with Twenty Thirteen theme to avoid, as much as possible, theme related issue.

Filenames are self-explaining:
home_page.jpg is when displaying last (5) articles on home page (excerpt displayed till <!–more–> shortcode) you see that TOC is empty.
article.jpg is when clicking on article to display its full content, TOC correctly displayed…
The “old” plugin I’m currently using (WP-TOC) is not behaving like this…
