it seems that Footnotes are not working

Hmm. WP & MoSI versions? It works fine for me. And have you tried disabling other plugins?

WP 3.5.1 and MoSI 2.4.2. I’m testing it on a test blog – no other plugin, Twenty Twelve. Strange.
