Update – I see it is not. How can i apply it to auto payments/subscription orders through woocommerce subscriptions?

I tested this on my end and can confirm that the fee is being applied correctly to subscription renewals when the specific payment gateway is used. So in principle, it should work for auto-payments/renewal orders handled by WooCommerce Subscriptions as well.
However, since you’re seeing a different behavior on your site, we’ll need a bit more information to understand what’s happening in your case. Could you please share:
• A screenshot of your Payment Gateway Based Fees settings
• A screenshot of the subscription product setup
• A screenshot of a renewal order where the fee was not applied
This will help us identify whether the fee rules are being skipped due to a setting or conflict.
