I believe you are referring to this plugin. I can see this plugin is meant to replace some WordPress built-in database functions. This is a huge change and it needs to be made compatible to work with a plugin.
At this moment, compatibility between HyberDB and Dokan is unavailable by default. If you want to achieve it, it will require proper customization, and providing a custom solution is out of our support policy.

I can understand the scenario but we are premium user and only facing this error and pagination was not working. Beside this Dokan in compatible with HyperDB, my friend 🙂

I believe the specific changes that are made by HyperDB could be well explained by HyberDB support. You can inform about the file from where the pagination of the Dokan Single Store page is handled. wp-content/plugins/dokan-lite/includes/template-tags.php this is the file. They can have a look at line number 70 to 150 if they can,
Besides, according to the forum guidelines, commercial products are not supported in these forums.
