Some plugins provide hooks that you can you use to customize them. This customization code would go into your functions.php file and so wouldn’t get overwritten when the plugin is updated. You’d need to review the plugin’s documentation to see what, if any, hooks are available.

To customize a theme without worrying about future updates (or at least worrying less about them), you need to look into creating a child theme. This basically allows you to use everything the parent theme provides and to customize parts of your choosing.
