I’m sorry to piggyback on this thread. But I might have a similar problem, but I’m not sure the issue is caused by TEC.
Initially, all permalinks work just fine, but after some random amount of time, we are getting 404’s on all CPTs. Re-saving the permalinks solves the issue. The other CPT’s are registered through the pods plugin (https://wordpress.org/plugins/pods/).
I can’t reproduce the error myself, we have to wait until the problem occurs. The option_value for “rewrite_rules” in our options table is incomplete until we manually re-save the permalinks.
This is making it very difficult to find the root of the problem.

@tompoezie since removing this plugin I not had permalinks break. Yes, resaving fixed it, but after a random period they would break again. The Events Calendar plugin was the culprit.
