I’ve managed to fix one, but the other one won’t go back in as a menu option once I took it out, it just comes up page not found. I’d really not want to reset the menu to get it back, and I don’t need it’s parent menu option, which might be the only location it will work from.

I think maybe your said to customize the sidebar menu items.
And I think you done change location the specific from child menu to parent menu.
e.g.)
Before location
/your-domain/admin.php?page=custom_page
After location
/your-domain/custom_page
In this case, sorry WP Admin UI Customize is not possible to work and not possible to change the menu link.
Please change the location to under the original parent menu.
OR,
Please try my new customize plugin.
