For decades humans, furs, and Synths had gotten along. Most people (human and fur alike) had thought of Synths as just another species of sentients on the planet. Much like race on Earth, most people thought of species as something not to focus on and tended to treat all species alike; respect, kindness, and equality. But a small minority thought the world should be for organics only. Among those people, there were those who felt that only humans should have the planet. But I'm getting ahead of myself. Let's start at the beginning. Alex had been working at the Synth factory for nearly 10 years. He loved his job. He knew people had been picketing the place for years. He had to avoid them every morning and dodge them every night. It was annoying but he did it for love of his job. It was an easy job and paid well.
Sadly, the violence from the right wing nut jobs trying to bring the place down and the left wing loons trying to kill them had made his job much more complicated in recent years. His boss had even hinted recently that they might have shut down the factory for a few months until they could beef up security. He really hoped it wouldn't come to that. Then this morning, he had seen on the news that a riot had broken out downtown. It was being reported that police had been overwhelmed not 5 miles from the factory. When Alex got to work, most of the place had been empty. Though, it really didn't matter much as most of the organic employees were merely a formality at this point. Still, fewer employees than normal were bothering to show up today. So Alex, was mostly by himself inspecting the line in that section of the factory.
He sighed and shook himself out of his thoughts. Turning back to his work, Alex began to whistle as a way to pass the time mentally. Each Synth he inspected was another little addition to his retirement fund. when he heard a loud rumble. The room shook slightly as he continued working. Another boom, this time much closer. Dust fell from the ceiling landing on his head. Brushing the dust off, Alex continued to inspect the Synths as they passed on the conveyor belt. A series of explosions sounded getting closer and closer each time. Alex just hoped the police would figure out who was doing this stuff and soon. Alex stopped the line as he needed to inspect a Synth more closely. Stepping forward, he pulled open a few panels on the android reptilian. This synth had not yet had its "soul" installed so it was still nothing more than than metal and plastic. Scanning over the various internals, Alex made note of various discrepancies. He sighed and made note to send it back to the line to be fixed.
[BOOM]
Alex stumbled as the section he was working in was bombed. He staggered back from the line and tried to steady himself. Unfortunately, the only thing within reach to grab ahold of was the Synth he had just finished inspecting. As it still lacked any sort of motor control system, it couldn't withstand the impact of being collided with by a full grown human male. As the two of them fell, the room shook again. Alex looked down at the Synth and marveled at the strength of the materials it was made from. Pushing himself up, he began to brush himself off when the ceiling collapsed on his head. Alex last all of 10 milliseconds before he faded out.
Several hours later...

The nanites in the Synth failed to register the fact that Alex's organic material had fused with the Synth's artificial material. They simply assumed the brain tissue was another type of processor. As such, his lack of consciousness was assumed to be due to the secondary processor (his brain) being offline. They filed a need for repair and continued to attempt to boot up the Synth.

Again, the nanites' failure to recognize Alex's organic nature left them unable to understand the state of unconsciousness he was currently in. Adding another repair job, they simply moved on to the next step in the boot up process.

Nanites are usually programmed for a single task unless they are needed for another task. These nanites served only to initiate, monitor, and document system start up. The entire expanse of their knowledge was in the realm of completing the POST of the Synth. They lacked any sort of discretion in regards to the systems they monitored. They would merely make note of any issues encountered during start up and pass those on to the bios. It would then be up to the bios to do something about it.

Alex groaned as shi slowly came back online. Shi felt like a mil... Wait, online? Shi? Alex snapped fully awake at the realization that something was very wrong. First, there was some sort of alien presence in hir mind. Second, shi could not seem to recall why, but hir gender seemed to wrong. Every time shi thought about it, something seemed to push back at hir.
