Potamodrilidae was regarded either as a subtaxon of Aeolosomatidae, united with them as Aphanoneura, or entirely unrelated to Aeolosomatidae. Moreover, the groups have been placed in various positions within Annelida: as sister group of Clitellata, as a highly derived clitellate taxon, or excluded from Clitellata and not closely related to them due to great morphological differences. Although molecular studies give strong support for the exclusion of these two taxa from Clitellata their questionable sister group relationship to each other has not been addressed specifically. In the present study sequences of the nuclear 18S rDNA and the mitochondrial Cytochrome Oxidase I gene were used for addressing this question. In addition to the available nuclear 18S rDNA sequences, partial sequences of Cytochrome Oxidase I of Rheomorpha neiswestnovae (Lastochkin, 1935) and Potamodrilus fluviatilis Lastochkin, 1935 along with other polychaete taxa were determined. Combined analyses of these two genes were conducted using Maximum Parsimony and Bayesian analysis. A sister group relationship of Aeolosomatidae and Potamodrilidae is significantly supported in all. As in previous studies a relationship to Clitellata is not supported but the phylogenetic position of both Aeolosomatidae and Clitellata within the polychaetes remains enigmatic.
Even though relationships within Annelida are poorly understood, Eunicida is one of only a few ma... more Even though relationships within Annelida are poorly understood, Eunicida is one of only a few major annelid lineages well supported by morphology. The seven recognized eunicid families possess sclerotized jaws that include mandibles and a maxillary apparatus. The maxillary apparatuses vary in shape and number of elements, and three main types are recognized in extant taxa: ctenognath, labidognath, and prionognath. Ctenognath jaws are usually considered to represent the plesiomorphic state of Eunicida, whereas taxa with labidognath and prionognath are thought to form a derived monophyletic assemblage. However, this hypothesis has never been tested in a statistical framework even though it holds considerable importance for understanding annelid phylogeny and possibly lophotrochozoan evolution because Eunicida has the best annelid fossil record. Therefore, we used maximum likelihood and Bayesian inference approaches to reconstruct Eunicida phylogeny using sequence data from nuclear 18S and 28S rDNA genes and mitochondrial 16S rDNA and cytochrome c oxidase subunit I genes. Additionally, we conducted three different tests to investigate suitability of combining data sets. Incongruence length difference (ILD) and Shimodaira-Hasegawa (SH) test comparisons of resultant trees under different data partitions have been widely used previously but do not give a good indication as to which nodes may be causing the conflict. Thus, we developed a partition addition bootstrap alteration (PABA) approach that evaluates congruence or conflict for any given node by determining how bootstrap scores are altered when different data partitions are added. PABA shows the contribution of each partition to the phylogeny obtained in the combined analysis. Generally, the ILD test performed worse than the other approaches in detecting incongruence. Both PABA and the SH approach indicated the 28S and COI data sets add conflicting signal, but PABA is more informative for elucidating which data partition may be misleading at a given node. All our analyses indicate that the monophyly of the labidognath/prionognath taxa and even a labidognath clade (i.e., a "Eunicidae"/Onuphidae/Lumbrineridae clade) is significantly rejected. We show that the definition of both the labidognath and ctenognath jaw type does not address adequately the variation within Eunicida and thus misleads our current evolutionary understanding. Based on the presented results a symmetric maxillary apparatus with a carrier and four to six maxillae is most likely the plesiomorphic condition for Eunicida.
Background: In trying to understand the evolutionary relationships of organisms, the current floo... more Background: In trying to understand the evolutionary relationships of organisms, the current flood of sequence data offers great opportunities, but also reveals new challenges with regard to data quality, the selection of data for subsequent analysis, and the automation of steps that were once done manually for single-gene analyses. Even though genome or transcriptome data is available for representatives of most bilaterian phyla, some enigmatic taxa still have an uncertain position in the animal tree of life. This is especially true for myzostomids, a group of symbiotic (or parasitic) protostomes that are either placed with annelids or flatworms.
Annelida, the ringed worms, is a highly diverse animal phylum that includes more than 15,000 desc... more Annelida, the ringed worms, is a highly diverse animal phylum that includes more than 15,000 described species and constitutes the dominant benthic macrofauna from the intertidal zone down to the deep sea. A robust annelid phylogeny would shape our understanding of animal body-plan evolution and shed light on the bilaterian ground pattern. Traditionally, Annelida has been split into two major groups: Clitellata (earthworms and leeches) and polychaetes (bristle worms), but recent evidence suggests that other taxa that were once considered to be separate phyla (Sipuncula, Echiura and Siboglinidae (also known as Pogonophora)) should be included in Annelida 1-4 . However, the deep-level evolutionary relationships of Annelida are still poorly understood, and a robust reconstruction of annelid evolutionary history is needed. Here we show that phylogenomic analyses of 34 annelid taxa, using 47,953 amino acid positions, recovered a well-supported phylogeny with strong support for major splits. Our results recover chaetopterids, myzostomids and sipunculids in the basal part of the tree, although the position of Myzostomida remains uncertain owing to its long branch. The remaining taxa are split into two clades: Errantia (which includes the model annelid Platynereis), and Sedentaria (which includes Clitellata). Ancestral character trait reconstructions indicate that these clades show adaptation to either an errant or a sedentary lifestyle, with alteration of accompanying morphological traits such as peristaltic movement, parapodia and sensory perception. Finally, life history characters in Annelida seem to be phylogenetically informative.

Especially the Dorvilleidae include several species of small body size and apparently simple organisation, resembling larvae and juveniles of larger species. One hypothesis to explain the evolution of such species is progenesis. By this criterion the Dinophilidae were included in this group as well. Although their overall similarity suggests monophyly, parallel evolution of such progenetic taxa cannot be excluded. To infer the phylogeny of Eunicida and their presumed relationship to Dinophilidae and progenetic dorvilleids, 18S rDNA sequences from various Dinophilidae, Dorvilleidae, and members of other Eunicida were determined. The data matrix were extended by adding sequences from several annelid and molluscan species and analysed with maximum-parsimony, distance, and maximum-likelihood algorithms. Highly significant bootstrap-values support monophyly of the Dinophilidae, of a clade enclosing the Eunicidae and the Onuphidae, and of a dorvilleid group comprising six species including the presumed progenetic Parapodrilus psammophilus. The position of the Dinophilidae remains unresolved, so that their inclusion within the Eunicida can neither be corroborated nor rejected. However, a constraint monophyly of Dinophilidae and P. psammophilus is rejected by several tests, substantiating the hypothesis of separate progenetic evolutionary events. Furthermore, the molecular data indicate polyphyly of the Dorvilleidae.

Monophyly of Eunicidae has been contradicted in previous molecular and morphological phylogenetic analyses focusing on Eunicida or on its type genus, Eunice. The current study focused on the phylogeny of the family per se combining mitochondrial and nuclear genes in different analyses. It recovered well-resolved phylogenetic hypotheses supporting the monophyly of Eunicidae and Palola, the only monophyletic genus among the genera for which we tested their monophyly (Eunice, Marphysa, Palola, Lysidice and Nematonereis). Four other stable clades containing the type species of different genera, or species deemed very similar to them, were recovered within Eunicidae. These clades may represent monophyletic redefinitions of current genera, except for Eunice, and of previous synonymized genera. Evolution of the number of peristomial cirri and prostomial appendages in Eunicidae happened by independent step-by-step reduction in the opposite order of their ontogenetic development, suggestive of sequential heterochrony. All three genes were informative, however, at different levels within the combined trees. 16S and COI were important in recovering a monophyletic Eunicidae and relationships within the family, while 18S was important in the resolution of basal eunicidan relationships, monophyly of Onuphidae and basal relationships within this family. Moreover, results of congruence tests (SH and WRST using PABA) indicate that hidden support is picked up in the combined analyses, which is not revealed in the single gene analyses. Further supporting the idea that congruence is not a requirement for combining different partitions.
Phylogenetic reconstructions may be hampered by multiple substitutions in nucleotide positions ob... more Phylogenetic reconstructions may be hampered by multiple substitutions in nucleotide positions obliterating signal, a phenomenon called saturation. Traditionally, plotting ti/tv ratios against genetic distances has been used to reveal saturation by assessing when ti/tv stabilizes at 1. However, interpretation of results and assessment of comparability between different data sets or partitions are rather subjective. Herein, we present the new C factor, which quantifies convergence of ti/tv ratios, thus allowing comparability. Furthermore, we introduce a comparative value for homoplasy, the O/E ratio, based on alterations of tree length. Simulation studies and an empirical example, based on annelid rRNA-gene sequences, show that the C factor correlates with noise, tree length and genetic distance and therefore is a proxy for saturation. The O/E ratio correlates with the C factor, which does not provide an intrinsic threshold of exclusion, and thus both together can objectively guide decisions to exclude saturated nucleotide positions. However, analyses also showed that, for reconstructing annelid phylogeny using Maximum Likelihood, an increase in numbers of positions improves tree reconstruction more than does the exclusion of saturated positions.
Phylogenetic analyses based on 79 ribosomal proteins of 38 metazoans, partly derived from 6 new e... more Phylogenetic analyses based on 79 ribosomal proteins of 38 metazoans, partly derived from 6 new expressed sequence tag projects for Ectoprocta, Entoprocta, Sipuncula, Annelida, and Acanthocephala, indicate the monophyly of Bryozoa comprising Ectoprocta and Entoprocta, 2 taxa that have been separated for more than a century based on seemingly profound morphological differences. Our results also show that bryozoans are more closely related to Neotrochozoa, including molluscs and annelids, than to Syndermata, the latter comprising Rotifera and Acanthocephala. Furthermore, we find evidence for the position of Sipuncula within Annelida. These findings suggest that classical developmental and morphological key characters such as cleavage pattern, coelomic cavities, gut architecture, and body segmentation are subject to greater evolutionary plasticity than traditionally assumed.
Annelida is one of three animal groups possessing segmentation and is central in considerations a... more Annelida is one of three animal groups possessing segmentation and is central in considerations about the evolution of different character traits. It has even been proposed that the bilaterian ancestor resembled an annelid. However, a robust phylogeny of Annelida, especially with respect to the basal relationships, has been lacking. Our study based on transcriptomic data comprising 68,750-170,497 amino acid sites from 305 to 622 proteins resolves annelid relationships, including Chaetopteridae, Amphinomidae, Sipuncula, Oweniidae, and Magelonidae in the basal part of the tree. Myzostomida, which have been indicated to belong to the basal radiation as well, are now found deeply nested within Annelida as sister group to Errantia in most analyses. On the basis of our reconstruction of a robust annelid phylogeny, we show that the basal branching taxa include a huge variety of life styles such as tube dwelling and deposit feeding, endobenthic and burrowing, tubicolous and filter feeding, and errant and carnivorous forms. Ancestral character state reconstruction suggests that the ancestral annelid possessed a pair of either sensory or grooved palps, bicellular eyes, biramous parapodia bearing simple chaeta, and lacked nuchal organs. Because the oldest fossil of Annelida is reported for Sipuncula (520 Ma), we infer that the early diversification of annelids took place at least in the Lower Cambrian.

Synopsis Annelids are one of the most successful major animal lineages in terms of number of spec... more Synopsis Annelids are one of the most successful major animal lineages in terms of number of species and of habitats occupied. Despite annelids being common in terrestrial, aquatic, and marine environments, only a limited number of lineages have evolved a holopelagic existence. Most of these holopelagic lineages belong to Phyllodocida (nereidids, syllids, scale worms, and jawed worms) and more particularly often within the family Phyllodocidae. These worms generally appear to retain many characteristics of adult annelids. Moreover, we provide molecular evidence showing that the well-known alciopids are derived from within Phyllodocidae. In contrast, at least two lineages, Poeobius meseres/Flota flabelligera and probably Chaetopterus pugaporcinus, are derived through paedomorphic processes acting on larvae from lineages that have sedentary adult forms. Herein, we will briefly review the known diversity of holopelagic annelids with discussion of their evolutionary origins.

Traditionally, two major groups are distinguished: Clitellata (including earthworms, leeches) and "Polychaeta" (mostly marine worms). Recent analyses of molecular data suggest that Annelida may include other taxa once considered separate phyla (i.e., Echiura, and Sipuncula) and that Clitellata are derived annelids, thus rendering "Polychaeta" paraphyletic; however, this contradicts classification schemes of annelids developed from recent analyses of morphological characters. Given that deep-level evolutionary relationships of Annelida are poorly understood, we have analyzed comprehensive datasets based on nuclear and mitochondrial genes, and have applied rigorous testing of alternative hypotheses so that we can move towards the robust reconstruction of annelid history needed to interpret animal body plan evolution.

Lophotrochozoan interrelationships are under discussion, e.g. regarding the position of Nemertea (ribbon worms), which were discussed to be sister group to e.g. Mollusca, Brachiozoa or Platyhelminthes. Mitochondrial genomes contributed well with sequence data and gene order characters to the deep metazoan phylogeny debate.

Phylogenetic analyses based on 79 ribosomal proteins of 38 metazoans, partly derived from 6 new e... more Phylogenetic analyses based on 79 ribosomal proteins of 38 metazoans, partly derived from 6 new expressed sequence tag projects for Ectoprocta, Entoprocta, Sipuncula, Annelida, and Acanthocephala, indicate the monophyly of Bryozoa comprising Ectoprocta and Entoprocta, 2 taxa that have been separated for more than a century based on seemingly profound morphological differences. Our results also show that bryozoans are more closely related to Neotrochozoa, including molluscs and annelids, than to Syndermata, the latter comprising Rotifera and Acanthocephala. Furthermore, we find evidence for the position of Sipuncula within Annelida. These findings suggest that classical developmental and morphological key characters such as cleavage pattern, coelomic cavities, gut architecture, and body segmentation are subject to greater evolutionary plasticity than traditionally assumed.
Annelida is one of three animal groups possessing segmentation and is central in considerations a... more Annelida is one of three animal groups possessing segmentation and is central in considerations about the evolution of different character traits. It has even been proposed that the bilaterian ancestor resembled an annelid. However, a robust phylogeny of Annelida, especially with respect to the basal relationships, has been lacking. Our study based on transcriptomic data comprising 68,750-170,497 amino acid sites from 305 to 622 proteins resolves annelid relationships, including Chaetopteridae, Amphinomidae, Sipuncula, Oweniidae, and Magelonidae in the basal part of the tree. Myzostomida, which have been indicated to belong to the basal radiation as well, are now found deeply nested within Annelida as sister group to Errantia in most analyses. On the basis of our reconstruction of a robust annelid phylogeny, we show that the basal branching taxa include a huge variety of life styles such as tube dwelling and deposit feeding, endobenthic and burrowing, tubicolous and filter feeding, and errant and carnivorous forms. Ancestral character state reconstruction suggests that the ancestral annelid possessed a pair of either sensory or grooved palps, bicellular eyes, biramous parapodia bearing simple chaeta, and lacked nuchal organs. Because the oldest fossil of Annelida is reported for Sipuncula (520 Ma), we infer that the early diversification of annelids took place at least in the Lower Cambrian.

Synopsis Annelids are one of the most successful major animal lineages in terms of number of spec... more Synopsis Annelids are one of the most successful major animal lineages in terms of number of species and of habitats occupied. Despite annelids being common in terrestrial, aquatic, and marine environments, only a limited number of lineages have evolved a holopelagic existence. Most of these holopelagic lineages belong to Phyllodocida (nereidids, syllids, scale worms, and jawed worms) and more particularly often within the family Phyllodocidae. These worms generally appear to retain many characteristics of adult annelids. Moreover, we provide molecular evidence showing that the well-known alciopids are derived from within Phyllodocidae. In contrast, at least two lineages, Poeobius meseres/Flota flabelligera and probably Chaetopterus pugaporcinus, are derived through paedomorphic processes acting on larvae from lineages that have sedentary adult forms. Herein, we will briefly review the known diversity of holopelagic annelids with discussion of their evolutionary origins.
Background: Annelida comprises an ancient and ecologically important animal phylum with over 16,5... more Background: Annelida comprises an ancient and ecologically important animal phylum with over 16,500 described species and members are the dominant macrofauna of the deep sea. Traditionally, two major groups are distinguished: Clitellata (including earthworms, leeches) and "Polychaeta" (mostly marine worms). Recent analyses of molecular data suggest that Annelida may include other taxa once considered separate phyla (i.e., Echiura, and Sipuncula) and that Clitellata are derived annelids, thus rendering "Polychaeta" paraphyletic; however, this contradicts classification schemes of annelids developed from recent analyses of morphological characters. Given that deep-level evolutionary relationships of Annelida are poorly understood, we have analyzed comprehensive datasets based on nuclear and mitochondrial genes, and have applied rigorous testing of alternative hypotheses so that we can move towards the robust reconstruction of annelid history needed to interpret animal body plan evolution.
The new animal phylogeny established several taxa which were not identified by morphological anal... more The new animal phylogeny established several taxa which were not identified by morphological analyses, most prominently the Ecdysozoa (arthropods, roundworms, priapulids and others) and Lophotrochozoa (molluscs, annelids, brachiopods and others). Lophotrochozoan interrelationships are under discussion, e.g. regarding the position of Nemertea (ribbon worms), which were discussed to be sister group to e.g. Mollusca, Brachiozoa or Platyhelminthes. Mitochondrial genomes contributed well with sequence data and gene order characters to the deep metazoan phylogeny debate.
