In save files for FO4 (and presumably SSE), ESL files seem to be listed last (perhaps because they are FExxxxxx in-game) even though that doesn't correspond to the actual load order. Unfortunately, bash seems to just blindly compare the list from the save with the current LO and so marks all the save games as having the wrong load order when using ESL files and other mods.
