What happened?

Description

We're working on a big project, and after completing the data-entry on the Craft instance (Started as 5.0.0-beta.3 and updated through development), we found some issues after saving content in some sites.
Problems range from: saving an entry which contains Matrix blocks saved only in that specific site and seeing that same blocks in that same language in other sites, to finding elements available in sites which they've never been saved in, etc.

The strangest behavior gets triggered from the resave/entries console command, that propagates the locale in which the resave is triggered on to all the other locales, even the ones where the content was localized.

I can provide a sample of the database, but we're finding a lot of problems in this install.
