How to reproduce

1. Having non-bbl printer with SEMM disabled and extruders > 1:

2. Add anything with multi-color painting
3. Set custom filament sequence:

4. Slice, and see the print order:

Actual results

The filament order shown above is 2->1->3, but we have specified 1->2->3.

Expected results

Should printed in 1->2->3 instead.

Note: This should not be confused with #12449 since that one was focused on SEMM printers (at least the PR #12735 only solves the SEMM case) while this one is for multi-tool printers.
