First release for use with RepeatModeler.

New method to avoid extending into long satellite regions. This not only attempts to detect (and flag) these extensions, but it also attempts to generate at most one-unit of the satellite. In this release we also improved error handling in the extend-stk.pl script and fixed a bug where zero-length sequences were placed in the output file.
