Relevant Issues

Problem 1
Issue: Tool Configuration showed "Failed to connect to MCP server" for OBO and PKCE servers even though tools worked in the playground.
Fix: Switched Tool Configuration to use the same /mcp-rest/tools/list?server_id=... path as the playground, so OBO, PKCE, M2M, and static auth all resolve correctly.

Problem 2
Issue: After disabling a tool and saving, it disappeared from Tool Configuration and could not be re-enabled.
Fix: Added an admin-only include_disabled_tools flag so the config screen always receives the full tool catalog, including disabled tools.

Problem 3
Issue: Tool Configuration only displayed enabled tools because the backend applied the server's allowed_tools filter.
Fix: Bypassed allowed_tools filtering for admin configuration views while keeping runtime and client access unchanged.

Problem 4
Issue: After OAuth redirect, the edit form appeared blank because antd only applies initialValues on first mount.
Fix: The form now re-syncs with loaded server data whenever it arrives, restoring all fields after the OAuth round-trip.

Problem 5
Issue: OAuth tokens fetched from the edit page were not persisted, and users were redirected away from Settings with no success feedback.
Fix: Save now persists tokens using the correct storage mechanism, and OAuth returns users directly to the Settings tab with token status visible.

Problem 6
Issue: The Add MCP Server form intercepted OAuth callbacks intended for the Edit MCP Server form.
Fix: Added a flowSource identifier (create vs edit) so each form only processes its own OAuth callback.

Summary

This started as a single fix for the Tool Configuration section failing to load tools for OBO and PKCE passthrough servers, and grew to cover the full set of issues that surfaced while testing the edit-settings Authorize and Fetch flow end to end. The common thread is the MCP server edit page: it was loading tools through the wrong endpoint, the allowlist filter was hiding disabled tools from the only screen that needs to show them, the form blanked after the OAuth redirect, the fetched token was never persisted, and the always-mounted create form was intercepting the edit form's OAuth callback. Each is addressed above, with the changes scoped to the dashboard and a single additive, admin-gated backend query param.

The backend change is limited to GET /mcp-rest/tools/list. The allowed_tools save path, the MCP protocol list paths, the Tools playground, and the create flow keep their existing behavior; the only new server-side behavior is the admin-only include_disabled_tools catalog view.

UI verification steps:

Authenticate to an OBO or PKCE passthrough MCP server from the MCP Tools tab so its tools are visible there
Open that server, go to the Settings tab, and scroll to the Tool Configuration section. Before this change it showed "Unable to load tools"; now it lists the tools with enable/disable checkboxes, matching the Tools tab. Passthrough reads the token from sessionStorage, OBO resolves it from the DB server-side, and a passthrough server with no session token shows a prompt to authenticate rather than a generic error
Disable a tool, click Save Changes, then reopen Settings. The disabled tool still shows, now unchecked, instead of disappearing. The Tools playground continues to list only the enabled tools
Click Authorize and Fetch Token and complete the OAuth flow. You return to the editing Settings tab (not Overview), the toast reads "click Update MCP Server", the "Token fetched" line shows, and the form fields stay populated. Click Save Changes to persist the token (per-user DB for OBO, sessionStorage for passthrough)

mcp_server_edit.tsx: loads the tool list via GET /tools/list?server_id for every auth mode and passes it into MCPToolConfiguration through the external* props, forwarding the passthrough sessionStorage token via the shared helper; re-syncs the form from the loaded server after mount so it survives the OAuth round-trip; persists the staged OAuth token on Save by mode; and tags its OAuth flow as "edit".

mcp_tool_configuration.tsx: now a pure renderer of parent-provided tool state; the internal useTestMCPConnection fallback and the unused oauthAccessToken prop are removed so the broken test-endpoint path cannot be hit by accident.

mcp_server_view.tsx: passes userID into the edit page, and opens the editing Settings tab on return from the edit OAuth redirect (computed via lazy state init from the shared EDIT_OAUTH_UI_STATE_KEY).

mcpHeaderUtils.ts and mcp_tools.tsx: extract and share buildMcpPassthroughAuthHeader so the playground and the edit page build the passthrough header the same way.

useMcpOAuthFlow.tsx and create_mcp_server.tsx: add a flowSource so each form only processes its own OAuth callback, fixing the create/edit cross-talk.

rest_endpoints.py: adds the admin-only include_disabled_tools query param on GET /tools/list, threaded through _list_tools_for_single_server and _get_tools_for_single_server to skip the allowlist and per-key tool filters for the configuration view.

Tests: mcp_server_edit.test.tsx covers OBO/passthrough tool loading, the post-OAuth form re-sync, and the Save-time token persistence for OBO and passthrough; test_rest_endpoints.py covers include_disabled_tools returning the full catalog and being admin-only.

Stale loading state during concurrent fetches

When isPassthrough is true and no token is found, the function returns early after calling setToolsError(...) without ever touching isLoadingTools. If a previous fetch was already in flight (so isLoadingTools is true) and userID changes in a way that triggers this early-return path, the spinner stays visible while the auth-prompt error text is also displayed. The previous fetch's finally block will eventually set isLoadingTools = false, but in the meantime the UI is in an inconsistent state. Adding setIsLoadingTools(false) before the early return ensures the spinner is cleared immediately.

Heads up on scope: beyond the three problems I originally listed, testing the edit-settings Authorize and Fetch flow end to end surfaced three more issues. They are now fixed in this PR and folded into the updated description, noting them here so they are not missed in review.

The edit form went blank after returning from the OAuth redirect. antd applies initialValues only at mount and the redirect returns to the page before the server data reloads, so the form locked onto empty values. The data was always intact in the backend; a full refresh restored it. Fixed by re-syncing the form from the loaded server after mount instead of relying on mount-only initialValues
Authorizing in the edit Settings never persisted the token, and the OAuth return landed on Overview instead of Settings, so there was no "token fetched" feedback and the freshly fetched token was lost before Save. Fixed by persisting the staged token on Save (per-user DB for OBO, sessionStorage for passthrough, mirroring the create flow) and returning to the editing Settings tab
The always-mounted "Add MCP Server" form was intercepting the edit form's OAuth callback, since both forms use the same hook with shared sessionStorage keys (the success toast read "click Create MCP Server"). Fixed by tagging each flow with a flowSource so a hook only processes the callback it started

Passthrough edit ignores staged token

On the edit Settings flow, fetchTools only forwards a passthrough OAuth token from sessionStorage, not the token just returned by Authorize & Fetch (oauthTokenResponse). The tool list effect also does not rerun when that staged token arrives, so Tool Configuration can still show the authenticate prompt and stay empty until Save writes the token.

The #29809 and #29960 cherry-picks landed onto v1.88.0, which predates the per-user env-var rotation feature (#28917) and the MCP upstream-auth exception module (#28356). Git's conflict resolution bundled those intermediate-commit tests into the picked test files, where they fail against this base because the code under test does not exist here (encrypt_value_helper, the env-var rotation helper, and litellm.proxy._experimental.mcp_server.exceptions.MCPUpstreamAuthError). Remove the leaked tests; the genuine regression tests added by #29809 (OBO refresh-on-expiry) and #29960 (admin-only include_disabled_tools) stay and pass.
