Takes into account changes in AMReX-Combustion/PelePhysics#452
AMReX and Sundials move to Submodules of PelePhysics. PeleMP moves to be part of PelePhysics.
Mostly, this PR just updates the build system and CI to make sure everything points to the right place for this reorganization. The CMake build for soot is untested until the soot cases are moved from PeleMP.
