Growing the model plant Arabidopsis thaliana in field experiments in four sites across the species’ native range, we identified candidate loci for local adaptation from a genome-wide association study of lifetime fitness in geographically diverse accessions. Fitness-associated loci exhibited both geographic and climatic signatures of local adaptation. Relative to genomic controls, high-fitness alleles were generally distributed closer to the site where they increased fitness, occupying specific and distinct climate spaces. Independent loci with different molecular functions contributed most strongly to fitness variation in each site. Independent local adaptation by distinct genetic mechanisms may facilitate a flexible evolutionary response to changing environment across a species range.

We are now reaching the stage at which specific genetic factors with known physiological effects ... more We are now reaching the stage at which specific genetic factors with known physiological effects can be tied directly and quantitatively to variation in phenology. With such a mechanistic understanding, scientists can better predict phenological responses to novel seasonal climates. Using the widespread model species Arabidopsis thaliana, we explore how variation in different genetic pathways can be linked to phenology and life-history variation across geographical regions and seasons. We show that the expression of phenological traits including flowering depends critically on the growth season, and we outline an integrated life-history approach to phenology in which the timing of later life-history events can be contingent on the environmental cues regulating earlier life stages. As flowering time in many plants is determined by the integration of multiple environmentally sensitive gene pathways, the novel combinations of important seasonal cues in projected future climates will alter how phenology responds to variation in the flowering time gene network with important consequences for plant life history. We discuss how phenology models in other systems-both natural and agricultural-could employ a similar framework to explore the potential contribution of genetic variation to the physiological integration of cues determining phenology.

Although the closest algal relatives of land plants lack a multicellular sporophyte, they do produce a zygote that grows while attached to the maternal gametophyte. The diploid offspring shares one haploid set of genes with the haploid mother that supplies it with resources and a paternal haploid complement that is not shared with the mother. Sexual conflict can arise within the diploid offspring because the offspring's maternal genome will be transmitted in its entirety to all other sexual and asexual offspring that the mother may produce, but the offspring's paternally derived genes may be absent from these other offspring. Thus, the selective forces favouring the evolution of genomic imprinting may have been present from the origin of modern land plants. In bryophytes, where gametophytes are long-lived and capable of multiple bouts of asexual and sexual reproduction, we predict strong sexual conflict over allocation to sporophytes. Female gametophytes of pteridophytes produce a single sporophyte and often lack means of asexual reproduction. Therefore, sexual conflict is predicted to be attenuated. Understanding how this genetic variation is spatially structured can help to understand species’ ecological tolerances and range limits. We modelled the climate envelopes of Arabidopsis thaliana genotypes, ranging from early- to late-flowering, as a function of several climatic variables. We found that genotypes with contrasting alleles at individual flowering time loci differed significantly in potential range size and niche breadth. We also found that later flowering genotypes had more restricted range potentials and narrower niche breadths than earlier flowering genotypes, indicating that local selection on flowering can constrain or enhance the ability of populations to colonise other areas. Our study demonstrates how climate envelope models that incorporate ecologically important genetic variation can provide insights into the macroecology of a species, which is important to understand its responses to changing environments.
Selection on quantitative trait loci (QTL) may vary among natural environments due to differences... more Selection on quantitative trait loci (QTL) may vary among natural environments due to differences in the genetic architecture of traits, environment-specific allelic effects or changes in the direction and magnitude of selection on specific traits. To dissect the environmental differences in selection on life history QTL across climatic regions, we grew a panel of interconnected recombinant inbred lines (RILs) of Arabidopsis thaliana in four field sites across its native European range. For each environment, we mapped QTL for growth, reproductive timing and development. Several QTL were pleiotropic across environments, three colocalizing with known functional polymorphisms in flowering time genes (CRY2, FRI and MAF2-5), but major QTL differed across field sites, showing conditional neutrality. We used structural equation models to trace selection paths from QTL to lifetime fitness in each environment. Only three QTL directly affected fruit number, measuring fitness. Most QTL had an indirect effect on fitness through their effect on bolting time or leaf length. Influence of life history traits on fitness differed dramatically across sites, resulting in different patterns of selection on reproductive timing and underlying QTL. In two oceanic field sites with high prereproductive mortality, QTL alleles contributing to early reproduction resulted in greater fruit production, conferring selective advantage, whereas alleles contributing to later reproduction resulted in larger size and higher fitness in a continental site. This demonstrates how environmental variation leads to change in both QTL effect sizes and direction of selection on traits, justifying the persistence of allelic polymorphism at life history QTL across the species range.

New features were incorporated into the model that improved its predictive accuracy across seasons. Using both laboratory and field data, our study has revealed an important seasonal effect of night temperatures on flowering time. Further model adjustments to describe phytochrome (phy) mutants supported our findings and implicated phyB in the temporal gating of temperature-induced flowering.•Our study suggests that different molecular pathways interact and predominate in natural environments that change seasonally. An outstanding question in these interactions is how hosts integrate signals induced by the attack of different parasites. We used a model system comprised of the plant host Arabidopsis thaliana, the hemibiotrophic bacterial phytopathogen Pseudomonas syringae, and herbivorous larvae of the moth Trichoplusia ni (cabbage looper) to characterize mechanisms involved in systemicinduced susceptibility (SIS) to T. ni herbivory caused by prior infection by virulent P. syringae. We uncovered a complex multilayered induction mechanism for SIS to herbivory. In this mechanism, antiherbivore defenses that depend on signaling via (1) the jasmonic acid-isoleucine conjugate (JA-Ile) and (2) other octadecanoids are suppressed by microbe-associated molecular pattern-triggered salicylic acid (SA) signaling and infection-triggered ethylene signaling, respectively. SIS to herbivory is, in turn, counteracted by a combination of the bacterial JA-Ile mimic coronatine and type III virulence-associated effectors. Our results show that SIS to herbivory involves more than antagonistic signaling between SA and JA-Ile and provide insight into the unexpectedly complex mechanisms behind a seemingly simple trade-off in plant defense against multiple enemies.

Individual physiological response to complex environments is a major factor in the ecological bre... more Individual physiological response to complex environments is a major factor in the ecological breadth of species. This study compared individual patterns of both long-term and short-term response to controlled, multifactorial environments in four annual Polygonum species that differ in field distribution (P. cespitosum, P. hydropiper, P. lapathifolium, and P. persicaria). To test long-term response, instantaneous net photosynthetic rate and stomatal conductance were measured in situ on one full-sib replicate from five inbred lineages from each of five field populations per species, raised in all possible combinations of low or high light; dry, moist, or flooded soil; and poor or rich nutrient status. Short-term plastic adjustment to changes in light level was examined by switching individual plants of the four species from one of six multifactorial growth environments to the contrasting light environment, and measuring assimilation rates 1 h after transfer. The Polygonum species differed significantly in their patterns of long-term photosynthetic response to particular resources and resource combinations. The species known to have relatively broad ecological distributions (P. persicaria and P. lapathifolium) maintained high photosynthetic performance in a variety of moisture and nutrient environments when grown in high light, while the more narrowly distributed P. hydropiper maintained such functional levels only if given both high light and ample macronutrients. P. cespitosum, a species limited to shaded habitats, maintained low photosynthetic rates across the environmental range. Complex differences among the species in instantaneous water use efficiency (WUE) reflected their highly specific and to some extent independent patterns of photosynthetic and stomatal response to the multifactorial environments. The species also differed significantly in short-term physiological adjustment to changes in light level. Plants of P. persicaria and P. cespitosum reached 78% and 98%, respectively, of their maximum photosynthetic rates 1 h after transfer from low to high light, but P. hydropiper and P. lapathifolium plants reached only c. 60% of their maximum rates. When switched from high to low light, P. persicaria and P. cespitosum plants maintained 64–76% of their maximum rates, while P. hydropiper and P. lapathifolium plants decreased photosynthetic rates sharply to less than 50% of their maximum rates. These results indicate that the latter two species will be less able to maintain effective functional levels in variable light environments, a result consistent with their distributions in the field.
The molecular chaperone HSP90 aids the maturation of a diverse but select set of metastable prote... more The molecular chaperone HSP90 aids the maturation of a diverse but select set of metastable protein clients, many of which are key to a variety of signal transduction pathways. HSP90 function has been best investigated in animal and fungal systems, where inhibition of the chaperone has exceptionally diverse effects, ranging from reversing oncogenic transformation to preventing the acquisition of drug resistance. Inhibition of HSP90 in the model plant Arabidopsis thaliana uncovers novel morphologies dependent on normally cryptic genetic variation and increases stochastic variation inherent to developmental processes. The biochemical activity of HSP90 is strictly conserved between animals and plants. However, the substrates and pathways dependent on HSP90 in plants are poorly understood. Progress has been impeded by the necessity of reliance on light-sensitive HSP90 inhibitors due to redundancy in the A. thaliana HSP90 gene family. Here we present phenotypic and genome-wide expression analyses of A. thaliana with constitutively reduced HSP90 levels achieved by RNAi targeting. HSP90 reduction affects a variety of quantitative life-history traits, including flowering time and total seed set, increases morphological diversity, and decreases the developmental stability of repeated characters. Several morphologies are synergistically affected by HSP90 and growth temperature. Genome-wide expression analyses also suggest a central role for HSP90 in the genesis and maintenance of plastic responses. The expression results are substantiated by examination of the response of HSP90-reduced plants to attack by caterpillars of the generalist herbivore Trichoplusia ni. HSP90 reduction potentiates a more robust herbivore defense response. In sum, we propose that HSP90 exerts global effects on the environmental responsiveness of plants to many different stimuli. The comprehensive set of HSP90-reduced lines described here is a vital instrument to further examine the role of HSP90 as a central interface between organism, development, and environment. Individual physiological response to complex environments is a major factor in the ecological bre... more Individual physiological response to complex environments is a major factor in the ecological breadth of species. This study compared individual patterns of both long-term and short-term response to controlled, multifactorial environments in four annual Polygonum species that differ in field distribution (P. cespitosum, P. hydropiper, P. lapathifolium, and P. persicaria). To test long-term response, instantaneous net photosynthetic rate and stomatal conductance were measured in situ on one full-sib replicate from five inbred lineages from each of five field populations per species, raised in all possible combinations of low or high light; dry, moist, or flooded soil; and poor or rich nutrient status. Short-term plastic adjustment to changes in light level was examined by switching individual plants of the four species from one of six multifactorial growth environments to the contrasting light environment, and measuring assimilation rates 1 h after transfer. The Polygonum species differed significantly in their patterns of long-term photosynthetic response to particular resources and resource combinations. The species known to have relatively broad ecological distributions (P. persicaria and P. lapathifolium) maintained high photosynthetic performance in a variety of moisture and nutrient environments when grown in high light, while the more narrowly distributed P. hydropiper maintained such functional levels only if given both high light and ample macronutrients. P. cespitosum, a species limited to shaded habitats, maintained low photosynthetic rates across the environmental range. Complex differences among the species in instantaneous water use efficiency (WUE) reflected their highly specific and to some extent independent patterns of photosynthetic and stomatal response to the multifactorial environments. The species also differed significantly in short-term physiological adjustment to changes in light level. Plants of P. persicaria and P. cespitosum reached 78% and 98%, respectively, of their maximum photosynthetic rates 1 h after transfer from low to high light, but P. hydropiper and P. lapathifolium plants reached only c. 60% of their maximum rates. When switched from high to low light, P. persicaria and P. cespitosum plants maintained 64–76% of their maximum rates, while P. hydropiper and P. lapathifolium plants decreased photosynthetic rates sharply to less than 50% of their maximum rates. These results indicate that the latter two species will be less able to maintain effective functional levels in variable light environments, a result consistent with their distributions in the field.
The molecular chaperone HSP90 aids the maturation of a diverse but select set of metastable prote... more The molecular chaperone HSP90 aids the maturation of a diverse but select set of metastable protein clients, many of which are key to a variety of signal transduction pathways. HSP90 function has been best investigated in animal and fungal systems, where inhibition of the chaperone has exceptionally diverse effects, ranging from reversing oncogenic transformation to preventing the acquisition of drug resistance. Inhibition of HSP90 in the model plant Arabidopsis thaliana uncovers novel morphologies dependent on normally cryptic genetic variation and increases stochastic variation inherent to developmental processes. The biochemical activity of HSP90 is strictly conserved between animals and plants. However, the substrates and pathways dependent on HSP90 in plants are poorly understood. Progress has been impeded by the necessity of reliance on light-sensitive HSP90 inhibitors due to redundancy in the A. thaliana HSP90 gene family. Here we present phenotypic and genome-wide expression analyses of A. thaliana with constitutively reduced HSP90 levels achieved by RNAi targeting. HSP90 reduction affects a variety of quantitative life-history traits, including flowering time and total seed set, increases morphological diversity, and decreases the developmental stability of repeated characters. Several morphologies are synergistically affected by HSP90 and growth temperature. Genome-wide expression analyses also suggest a central role for HSP90 in the genesis and maintenance of plastic responses. The expression results are substantiated by examination of the response of HSP90-reduced plants to attack by caterpillars of the generalist herbivore Trichoplusia ni. HSP90 reduction potentiates a more robust herbivore defense response. In sum, we propose that HSP90 exerts global effects on the environmental responsiveness of plants to many different stimuli. The comprehensive set of HSP90-reduced lines described here is a vital instrument to further examine the role of HSP90 as a central interface between organism, development, and environment.
